That's a huge moral hit. If you fight some bandits you'll lose your cows. Specific to the cow issue you brought up -i f you have good enough spotting skills you can see what's around you on the map for a fairly reasonable radius - if you see a bandit group park your cows before engaging the bandits (catch up with the herd and you'll be given the option to herd, halt or butcher). What you're seeing as a morale issue is actually how the game simulates boredom. Your top tier trooops get bored during travel as they have nothing to do, while your lower tier troops get training from party members thus don't have tme to get bored. If I'm not fighting a war I never have a lot of high tier troops in my group and morale doesn't usually fall below average. Regardless, I wasn't specifically calling attention to the cow quest, even though I was referencing the guildmaster cow quest that sends you entirely across the map and not the village relationship fix that can be done much more easily, not to mention you can decline the cow quest and acccept one of the easier training/grain delivery quests.
